Structures spawn inside other structures

I am trying to make a city-like dimension. It currently has 5 types of structure, all of which are fairly common.
However, when these structures generate near each other, they do not space themselves apart, and often end up spawning inside of each other.
Please help.

There's nothing you can…

There's nothing you can really do about this since its actually a glitch with the game itself and not mcreator. This happens in vanilla, its just rare because the structures dont normally spawn right next to each other. The only thing you might be able to do is to fill all the air in your structures with structure voids and/or create an extra block of air on all sides but the bottom. Not sure how much that will fix but its work a shot.
Also turning the rarity of them down may help if you don't mind there being less in general.
