Replacing blocks/ removing blocks creates ghost block

Using a procedure to replace a block or remove a block creates a ghost block instead. I'm assuming this is a glitch, but is there any workaround for now? I tried to replace with air instead of just removed but still had a ghost block. It works just fine if you replace it with a solid block though, it seems to be just air thats the problem.
