This ^ is not the correct answer. The apply bone meal action does not know how to transition a custom crop from the current stage to the next. This answer needs to stop being given out so freely, as it does nothing and is incorrect.

Transitioning to a new crop stage could be done by getting blockstate from the plant block and increasing the stage number by one
