I had the same problem
With paint u can't make tools
without background
you should use Gimp or photoshop
if you don't have photoshop use Gimp (is free)
Open the textures of your items with gimp and delete the background
you can also use something like piskel, too, if you want to use it mainly for pixel art
I also had this problem. But I solved it I realized I was taking a screenshot and saving the screenshot as a png resulting in a background. What you should do is directly download it from your software. Then it might work. It depends on your software. I recommend minecraft.novaskin.me/resourcepacks
Did you use paint.net?
If you use other softwares like paint.net you can select the backround and delete it, this makes it transparent, then draw on that
Or use an auto script to clear that if you know programming
If I'm right MCreator has a built in tool to draw textures, you could just erase the background with that.
