Which version of MCreator do you use?
1.8.1
I used mcreator 1.8.1. And i used mcedit2 Alpha 14 for exporting the .nbt file
You should export your custom mods within test Minecraft environment so they have a proper prefix. The custom block prefix needs to be testenvironmentmod:
so i have to test the mod first in mcreator and then it should work?
the structures are messed up in the test version as well

You need to use structure block to export the structures, not external software. Otherwise blocks won't have testenvironmentmod: preffix. Or if you use external software, make sure to use the exported version of mod that has testenvironmentmod for the mod name.
That Will be a lot of work then... I wanted to add structures that are over a 100 blocks long
And Will this ever be fixed in a future update of mcreator?
MCreator can't predict the mod element preffix. It will be fixed directly in 2.x.x as mod name will be constant, but for now use structure block, or with external tools, export mod with name testenvironmentmod for the time of generating the structure.
