Add a section when making a new block/item/food/etc. which allows you to pick an item which is interchangeable in crafting recipes. EG. I make a green cobblestone and select (vanilla) cobblestone. Players can then use green cobblestone in place of normal cobblestone in all crafting recipes.
Ore dictionary seems to have that objective. For example, if you give custom leather a "leather" ore dictionary tag then you can use your custom leather to craft leather armour, without having to many any recipes.
*without having to make any recipes.
Though if minecraft used cubblestone and not a cobblestone ore dictionary name, then I think you're in bad luck.
